The rune will be duplicated when you return to the shared stash.

  In Diablo 2 Resurrected, What Items Can Be Duplicated?

It does not merely delete one of them; rather, it deletes all of them. Therefore, in order to avoid financial losses caused by counterfeit goods, we strongly recommend that you keep the following tips in mind:

If you have just recently traded for a high rune and you are aware that you are unsure as to whether or not that high rune is a duplicate, we would advise you to make the runeword that you are trying to make. Do not let that rune sit around in your inventory for several days until the unique item identifier system finally catches up and deletes the item. Instead, make the runeword that you are trying to make.
  
  3. Socketing an item with a rune or a gem or a jewel of some kind, and if that item at that Jewel or that Rune ends up being duped, you will log in one day and simply find the socket empty. 4.
